I don't understand your first question, sorry.
You can change the treebar/switchbar text color for "highlight" "message" and "event" at options (Alt-O) : "display".

1. I'm honestly not sure in which cases this color is applied...
2. If you modify mirc.ini while mIRC is running, mIRC keeps using the "cached" old values. And /saveini would write the cached values to the ini file, not vice versa. Afaik /flushini on mirc.ini has no effect. A /writeini plus /exit -nr won't work either, as mIRC performs a "saveini"-operation on exit. Afaik you'd have to modify the ini with mIRC not running at this moment (/run <some batch file> could work though).

You can change settings in mirc.ini with mirc running, sure. But when you close mirc it will overwrite mirc.ini with its stored settings.

As far as I know Khaled hasn't offered away to change mirc.ini settings through code.

As for original question. /help highlight

No, as the ON START event triggers when the script starts, which is after mIRC starts and loads the information from the ini files.

Props tp DJ_Sol for this answer. To change the nick colours in the nicklist (it's well concealed!): Tools -> Address Book -> click on Nick Colors...

See what I mean? It isn't until you realise these things are there, that you realise mIRC isn't so well designed... It isn't even specified in the "help" section for "nick colors" how to get to this dialog! Which reminds me, an explanation of this dialog is available in the help file: /help nick colors
