mIRC currently supports the ability to connect to multiple servers, but only allows you to choose one to connect to at startup.
The favourites list gives an option for each channel to automatically join it upon connecting. There should be such an option implimented for servers as well.
Agreed, connections that are open when mIRC shutsdown, should be reopened when restarting mIRC (at least optionally)... I have scripted such a feature although it's not modular as it uses my "hash table registry".
