I think the following commands should have a reference in the help file:

$*
$pi
$r
$colour
/colour

2:

Mentality noticed that $inpaste has a section in the help file, but /help $inpaste doesn't come up with anything.

3:

Clipboard commands should have their own section, as there are a few of them:

$cb
$cb()
$inpaste
/clipboard

Also I think it would be better to explain the use of $!identifier better, and give it an own topic under "Identifiers". Right now the only place where I've seen mentioning $!identifier is at the bottom of the help page for Multi-Server where it says:

Note: If you use a command that contains $identifiers, and you want the identifiers to be evaluated in the target connection, you must pass them as $!identifier to prevent them from being evaulated first in the current connection.

Unless I'm mistaken (possible) I haven't seen it anywhere else.

$r is just a very undescriptive (and therefore *bad*) alias for $rand(). Perhaps if it's not going to be removed anytime soon it should be noted under $rand() for those who see it in a script and wonder what it is, but I don't think it's use should be encouraged.

Other undocumented commands:
$nickmode, $remote, /setlayer (now that the bugs are gone), /registration

Other undocumented alias commands:
/leave (/part), /quote (/raw), /wallchops (/onotice)

Also $ok, $cancel, $yes, $no, $true, and $false are all unindexed.

$mididir is still documented under File and Directory Identifiers despite being deprecated.

To save another rant, I'd just like to point out that there has still been no response to the November 2003 Help File Challenge!

You have forgot some things in /load command help
/load <-a|-pscqnm|-ruvsN> <filename>
Loads the specified alias, popup, or script.

/load -a aliases.ini loads an aliases file

/load -pc status.ini loads a channel popup
/load -pn status.ini loads a nickname list popup
and where are the menubar (-pm), the query (-pq),and the status (-ps)

/load -ru users.ini loads a users file
/load -rv vars.ini loads a variables file
here, in the .hlp file, "loads a variables file" is not good aligned with the others text in this colon
/load -rs script.ini loads a scripts file
