I am running a proxy server to share an internet connection with another machine. The mIRC machine is set to have all connections to connect onto the other box via port 3128.

I set mIRC to connect via port 3128 and it works fine, but when I try to /sockopen on port 3128 it fails: Error: [0] Unknown Error

Any ideas?

i dont know that this is the solution, but beings no one else has responded yet ill give u somethign to try that might work.

mirc options > connect > options > advanced button >
u can use that to bind all sockets to a specific ip

try placing the network ip of the proxie server there and select it and see what happens (you may need to reconnect)

no promises but its worth a try :P
