No problems here with the mirc.ini file at 240 lines. How many lines does yours have?

Well, the rest of it is spaced out

e.g.

[topic]
1=...
2=...

[topic2]
1=...
2=...

Then towards the end its all pushed together

The line spacing has absolutely no effect on the operation of ini files. Ini files aren't designed to be read by humans, they are meant to be read by computers. Computers don't really care if everything is squashed together, because it can still read it with no problems.
